Our bishop and stake leaders have been sending out alot more email from the send message feature and leader and clerk resources.
There are some members who do not want those emails sent to them.
How do I opt them out without deleting their email from their membership record?
The one thing I thought of doing was to change their privacy settings on LDS tools to leadership only? Would that work?

Really, the only option is to have the leaders manually remove their email from the list when they create the message each time.
Some have discussed changing the email such that it will fail, but members can see what they need to alter to make it go though. However, that would effectively opt them out of ALL emails from the church except for those manually sent. Including emails such as saying their tax statement is ready.
Have you searched the Help Center? Try doing a Google search and adding "site:churchofjesuschrist.org/help" to the search criteria.

If the member doesn't have a household email recorded, you can move their individual email address to the household email address position - the Send a message tool only sends to the individual email address. However, that will prevent them from receiving anything from the tool and there may be those who want some contact (like for a specific calling) without being flooded by tons of church emails.
In my opinion, church leaders should be sensitive to the desires of church members in their unit. Antagonizing someone who doesn't want tons of contact is not the Savior's way.

The other option that I've seen suggested is to just change the email from john.doe@mail.com to john.doe_NO_BULK@gmail.com or something like that.

It seems to have the same net effect as removing their email. That seems pretty drastic if the member's only issue is a chatty leader.

We keep a google doc with a list of member names that have requested to not be sent the weekly program. For repeated message from the ward, the few people that do send them out know who to skip. But, the stake is unaware of them. But, on the upside, they still receive general emails from HQ. There does need to be some sort of opt-in system added.

Can email filters be applied to the auto-generated "send message" emails? Thankfully I don't get a lot of them, but it seems like although the address is "noreply@churchofjesuschrist.org", the email originator (e.g. culprit) is also listed. Obviously those who would like individualized opt-out don't want to be told to create email filters, but at least this would be a one-time effort that would then direct all the 'spam' messages into a folder they can ignore.

Any reply a person sends to a Send a Message email goes to the person who sent it.
