Due to the nature of my ward (a student YSA ward that fluctuates with the school year), we decided to split our Elder's quorum and Relief Society. That is easy enough, but now that we have fused them again, the leader and clerk resources tab for the respective organizations still has the two separate organizations listed (even though the other organization have no existing members).
My question: is there any way to clean this up?

Yes. I just checked. MLS doesn't have the record any more, but the church website does

I'm assuming that you have done a send/receive since you removed the second organizations. (If not, do that next.)
If they still exist on Leader and Clerk Resources after doing a send/receive, the next step is to request a unit refresh and then try to delete them again. The instructions are basically the same as for correcting duplicate callings: https://tech.lds.org/wiki/Callings#Corr ... g_callings. That should get the organizations back in MLS so that you can try to delete them again.
If that doesn't fix it, contact the service center to have them get the process started on our end. (Going through the steps will also give us some fresh data so that we can look at it if the service center can't resolve it.)
