I recently discovered a member of the ward passed away and now the missionaries are teaching that woman's son. What should I do so that if he gets baptized, his new membership record is linked correctly to his mothers?

Once a member's death is recorded there is nothing you, as the clerk, can do to link the two. The deceased member's record is now a family search record. The son can make the connection to his mother in family search once he is baptized.

I'm pretty sure as part of the baptismal interview information about the parents is recorded. It will then be added to the child's membership record.
I'm not sure of the details. My suggestion would be to check the record once it's been created and if it's not linking to the mother correctly, contact support.

It no longer exists at the ward level, but I'm sure it still exists "in the system" as a deceased member.
